As for Portnoy's musical contribution, I guess he could have at least helped with the arrangements of the songs. I guess that the musicians composed the songs together, i.e. JP or JR came in with riffs and ideas and then the four of them worked together on the song until they considered it completed. Of course, maybe they made a deal that every song would simply have the entire band credited for the music (which is quite a generous gesture towards JL.
