Clue #1: Another name for Athena - This Greek goddess was known by a number of different names, and in a temple at Phrixa in Elis she was referred to as “Cydonia”. Cydonia also happens to be the name of a location on Mars with a famous face shape made out of mounds of barren dirt — a “face in the sand”, if you will. Most of the remaining clues point back to this.

Clue #2: X-Com’s final mission - In the original 1994 PC game X-Com: UFO Defense, the final mission involved building a spaceship and flying to the Cydonia region of Mars to fight the invading aliens there.

Clue #3: Crimson Glory, Sunn O))), and Muse all have tracks that share a word in their title that points toward the answer - Crimson Glory has a song titled “Cydonia”. Sunn O))) has a song titled “Hunting & Gathering (Cydonia)”. Muse has a song titled “Knights Of Cydonia”.

Clue #4: The A Team meets Game Of Thrones? - One of the main characters from The A-Team in both of its incarnations is nicknamed “Face”. In the world of Game Of Thrones, bastard children from the kingdom of Dorne all take the surname “Sand”.

Clue #5: Clues #1-3 all reference a name that means “a born leader” - According to multiple sources on the interwebs, the name “Cydonia” apparently means “a born leader”.

Clue #6: “Stumbling On Glass”…? - A play on the title of the live instrumental “Walking On Glass”. Both glass and sand are primarily composed of silicon dioxide crystals, so if you stumbled on glass and fell into it, in some sense it would be like planting your face in the sand.

Clue #7: The name shared by clues #1-3 is also the name of a genus of west Asian fruit that only contains one species - Cydonia oblonga, more commonly known as quince, is native to the Hyrcanian forest region south of the Caspian Sea, which apparently includes parts of Turkey, Armenia, and Iran. Oblonga is the only species in genus Cydonia.

Clue #8: The taxonomic subtribe of clue #7 is Malinae - Self-explanatory, this is the next level up in the taxonomic hierarchy that includes the genus Cydonia.

Clue #11: The mystery song was released between 2000 and 2010 - Self-explanatory. “Face In The Sand” was released on Dance Of Death in 2003.

I also gave a couple of extra hints in my responses — when responding to “Space Truckin’” I noted that Mars was “getting warmer”, and in responding to “Brighter Than A Thousand Suns” I left “sand” non-italicized.

Honestly, I thought someone would crack this on clue #2 or #3. Oh well.
